The Doctor certainly has a Rutan Detector (ala the android detector in The Android Invasion) amongst his pieces of junk so he could have easily separated the real humans from the Rutan and holed them up in safety in the TARDIS. He didn't even have to set it in flight, and realistically who at his Club in London would believe Lord Palmerdale about aliens and a time ship?
